You have my sympathy. I have the same problem with my 2001 Fabia Elegance (so not under warranty). Car now stinks of damp. Skoda UK told me that the door seals fail and the solution is to take the doors apart and put silicone round the door carrier so that the water will then drain where it is supposed to drain (ie through the drain holes at the bottom outside the car). I have had quotes of £500 (strip the car down, seal the doors and dry the carpets), £200 (just seal the doors and suck the water out the carpets with a vax) from Skoda dealers to £55 for both rear doors from an ex Skoda dealer. I am going with the last one and although I am going to have to do a 4 hour round trip, it's still cheaper. For info just try googling "door seal". I am amazed how many people seem to have this problem with water coming in the car. Good for you sticking to your guns and complaining. Good luck.
So glad I've found this forum. I have a '59 plate fabia and yes, leaking doors. I've taken the car back to the dealer four times now and keep being fobbed off.
On monday I opened my rear passenger door to put my son in his car seat to find that once again the chair was soaking wet and also the footwell. Took the car straight down to my dealer and even after looking at it, he tried to convince me that it was just spots of rain splashing in as I opened the door!!!
They say they have done water checks and have changed the seals, but I don't think they have. Can anyone suggest what I should do next to try and sort this out once and for all?

Don't let them fob you off. Try a different dealer. Skoda are very aware of this problem - send an email to Skoda UK and tell them about your experience with your dealer. Can't hurt. My problem didn't affect the seats but rear footwells were wet and you could see and feel the wetness at the bottom of the door underneath the decorative bit that is fixed to the inside of the car (I understand they are called door cards). I have now had the doors sealed and will wait to see what happens as I only paid to have the door sealed (£60). See my post below.
